Yeah I agree it’s not the fertilizer or substrate… I think it’s important to test KH at this point… The rock sounds like a sandstone or other sedimentary rock, if anything, it would raise KH and PH.
Regardless of the cause, chemistry is always a little wacky at the start of an aquarium. I suggest you do some frequent large water changes and see if the chemistry becomes stable in the next week or so.
